
Why Downstream Processing Fails: 8 Common Issues Behind the Bottleneck
Downstream Processing (DSP) is essential to turning biomass into a viable product. It defines purity, potency, stability, and formulation—and ultimately determines whether a bioprocess is scalable and commercially viable.
But despite its importance, DSP is often where processes falter. Not because purification isn’t technically possible—but because doing it efficiently, affordably, and at scale introduces complex challenges.
Here are some of the most common reasons DSP becomes the bottleneck.
Common Challenges in Downstream Processing
1. Difficult Broth or Product Characteristics
Some fermentation broths are highly viscous or contain sticky, insoluble byproducts that overwhelm filtration and clog equipment. The product itself may pose challenges—shearing, aggregating, or denaturing under conditions encountered in common DSP operations like centrifugation or filtration.
2. Poor Separability
When the product and impurities share similar size, charge, or hydrophobicity, separation becomes significantly harder. Techniques like chromatography may be needed to achieve sufficient purity—but these are expensive and hard to scale, especially for high-volume or low-margin products.
3. Product Instability
Sensitive molecules can degrade between steps or under stress. Temperature shifts, hold times, or harsh chemicals may compromise protein structure or function, reducing product quality even if recovery is high.
4. Cumulative Yield Loss
Even when individual steps perform well, yield losses add up. A process with five steps at 90% yield each recovers only 59% of the starting material. For products with already low upstream titres, this makes overall recovery—and commercial return—difficult to achieve.
5. Process Misalignment
Upstream and downstream processes are often developed in isolation. When upstream delivers a product format or impurity profile that’s difficult to purify, DSP has to work much harder—or introduce trade-offs that hurt cost, quality, or throughput.
6. Scaling Limitations
Processes that work at small scale often don’t translate easily. Equipment geometry, flow dynamics, and heat or mass transfer behave differently at pilot and production scale, leading to unanticipated performance drops or variability.
7. Unfavourable Cost Structures
Some DSP routes work in principle—but the energy use, materials cost, or step complexity makes them economically unsustainable. This is especially true in sectors like food, cosmetics, or industrial biotech, where margins are tight and cost targets are unforgiving.
8. Regulatory or Sustainability Constraints
Certain solvents or reagents may no longer be approved, or may not meet sustainability targets. Finding viable alternatives that still meet performance and cost requirements can delay development or prevent scale-up entirely.
The Result: DSP Takes the Blame—But It’s Often a Whole-Process Problem
When DSP becomes the bottleneck, it’s rarely due to one bad unit operation. It’s often the result of upstream-downstream disconnects, limited visibility into trade-offs, or decisions made without enough data early on.
